Joachim Anderson restored the parity for Fulham in the 38th minutes after a good work from Ademola Lookman.
Raphinha scored the winner for Leeds two minutes before an hour mark and condemned the Cottagers to their 14th defeat of the season.
The remain 17th on the log with 26 points with eight games left to play in the league.
